Just finished S2, it was pretty good but I don't like how they skipped to Lelouch taking over after Charles was defeated. ANd I didn't really catch how Jeremiah and Anya are related. Also, I feel like they didn't do much with Xing-Ke's terminal illness.

I like the end where Lelouch is the cart driver instead. He is far too evil and selfish to ever go along with a plan that kills himself. It seems aligned with his character that he pragmatically made use of immortality bullshit to trick everyone one last time.
Yeah it's pretty stupid. Maybe he should have de-militarized everything to give a grace period where at the very least no one could invade each other with knightmares for a decade. But I mean Britannia would still have the infrastructure to just start up their expansion again.

S1 was 10/10 but there really should've been 2 more seasons, the Charles/Marianne plotline is resolved way too quickly and the black knights betrayal is extremely retarded in the way it went down and has not nearly enough buildup to it even if it's obvious that it'll happen. The actual structure of the story is good, just needed more time between plot beats

How else would it be done? I think it's more interesting this way. Both Charles and Lelouch go missing, nobody knows where they went. As the viewer you see Charles' death, but there's still the matter of Lelouch and Suzaku being near each other, presumably hating each other. Skipping forward was a nice way to show they reconciled, without going into too specific of WHY they reconciled, since that's something saved for the ending.

And I didn't really catch how Jeremiah and Anya are related

The connection is that Jeremiah "saved" her by restoring her memory with his geass-nullifying device
