Why even have a class system at that point? It makes sense in a game because you need some way of putting the skills and the learning process into mathematical equations, but if you bring that into a story that's not actually a videogame, isn't that just real life with superpowers and a stat screen?
An in-story class system absolutely should be limited. It's not the end of the world if you come up with some explanation as to how the alchemist become a sword master because the sword was created by his super broken alchemy specifically for him or whatever, but you should put in that little bit of effort just to keep the class system flavor.
