Finally, aren't the 360 camera's oriented from where the cockpit is? From where Challia shot her, it looks like she's still in the torso, not the head.
In conclusion, yeah, it sucks that Deux turned out to be nothing more than an obstacle/opportunity to Challia, but that's just the way things are. They likely used the design as a way to shock the audience and subvert expectations. You'd expect a young, mysterious, and cute cyber newtype to get some buildup, sympathy, and a tragic death, but they kill her just like any other faceless zaku pilot and move on. War ain't fair, and death doesn't care what your age, gender, circumstances, or cuteness is. Nobody will mourn or remember her, and Murasame will just grab another kid to sacrifice to the Federation's war machines.

Kira-kira is better if you approach it from an Evangelion perspective than a Gundam one. I think it depends on how satisfying the rest is, as you put it. People could appreciate a lot of the shocking deaths in Game of Thrones when they were well-done, but hated how things ended because the TV writers failed to make the fatal decision convincing. And I think it's not unfair to dislike a writer for screwing up something (or someone) you liked if the rest doesn't make up for it.
Or for a more-anime example, people liked Fate/Zero BECAUSE characters suffered, but in ways that were poetic and wove together well.
