I don't think it was elaborated in the anime, but I'm pretty sure in the other adaptations it's mentioned that her stepfather raped her. I somewhat remember her grandfather (I think) talking to Satou about how hard things have been for Misaki in the anime. This is right before he goes out looking for her.
The other adaptations are a bit more explicit. One such example is Satou smoking dat dank kush in the LN.
