It's the opposite, actually. They painted the whole thing in B&W, and it ended up being more expensive because no one was doing B&W at that time. Anno most likely tried to emulate post-war Japanese cinema, a lot of the framing comes straight out of those movies.

The problem is the animation was bad even back then when CGI was new.

Anno's version is that black and white simply has less information depicted in the scene, which he felt was more fitting. He talks about growing up with a black and white TV a lot in interviews, I think he only got a color TV when he was already out of college. Anno is a known war-movie afficionado, he probably grew up watching loads of them in B&W, I could see him just wanting to emulate that feeling for the finale.
