According to the show every wish was worth something because every wish progressed society. The modern world was built off of the good intentions of the magical girls. So if you want to reframe the question, look at the world in Madoka Magica and ask if a few million girls out of billions of humans are consumed by alien invaders in order to maintain modern society.
That wish might just turn the magical girl into something like Homura. She can have infinite wishes, but each one resets the timeline. She can keep doing it until she falls into despair.

I did a rewrite of Madoka Magica that tries to fix the asspull of the series.
I added a Macguffin called the cleoneum, made the mechanism of the contract more solid by incorporating the concepts of resonance and karma, which are not remotely ambiguous, and I changed the wishes to alter timelines.
What I discovered basically was that if you restructure the story to have a less nebulous magical system, resolved conflicts, rather than deus ex machinaing them all the time and flip the script, you can have a MUCH more coherent narrative, with if not minimal, then less asspull.

I feel like part of the problem. I felt that the original character designs were too moe, and subtracted from the impact.
Now I see that the subversion of expectations was part of the point.
Anyway, I think that SHAFT felt the head winds going away from the deconstruction angle after Rebellion. MagiGatchaCashGrab just cut back on as much of the soul and intention of the original, cast a wider net for broader appeal and part of the identity of the original went with it. Like look at Mami here. She has been generic'd to shit for the next movie.
