Saya no Uta is. It does the most in the shortest time, has the most profound subject matter, which is what it is to fall from grace. Fate zero and madoka are pretty good, but I liked Phantom more personally because of how cool the poignant approach to it was. The church music stuff and all that.

Madoka Magica is chronically underrated because Rebellion accidentally contains within it the genuine gospel and the actual truth.
And therefore many people hate it in the same way that people hated Christ.
Because of this Madoka Magica is chronically underrated, no one understands it; and the Godless rage against it and try to keep down the truth by their unrighteousness.
However, this makes it undisputable which one his greatest work is.
All the other works merely exist in order to prepare for Madoka:
Saya no Uta showed that love transcends the form of existence.
Fate/Zero shows that without love I am nothing.
Psychopass shows that people are incapable of love.

Madoka Magica is the solution; it is the answer.

It's a mix puppeteers, CGI and heavy edits/cuts during fights

Meguca no doubt, but you can't take away from the sheer soul he put into Thunderbolt Fantasy as a passion project. Ironically it seems both of these may have punted their movie finales but that remains to be seen.
