Her entire character is being an ice queen and being aloof to the people around her (for reasons explained in her route). Her threatening people with a box cutter and trying to go Otoya Yamaguchi on the Juice does not make her a tsundere. They literally have this discussion in the novel about her being a kuudere.

Standoffish =/= emotionless. Yumiko adopts an outright hostile attitude to Yuuji at first, and is just awkward and easily embarrassed otherwise. Regardless, Yumiko wears her emotions on her sleeve.
Actual kuuderes are virtually unreadable outside of very subtle gestures and rare displays of physiological reactions like a blush or slight smile; this is why they seem like emotionless "robots" before revealing a dere side. Yin (Darker than Black) and Kasumi (Muv-Luv) are kuuderes, Yumiko is a tsundere.

A kuudere is not necessarily emotionless. Yumiko is generally cold and indifferent to those around her, and is hostile to people who try to enter her space uninvited. This does not make her a tsundere. I get why you may be confused because dere terms get fucked over time and kuudere and tsundere are actually closely related.

Being hostile to the MC but warming up to him (classic tsundere) and showing a hidden sweet side to her classmates (modern tsundere) make her a tsundere.

Kuuderes are rarely truly emotionless, but their outward demeanour doesn't outwardly display any emotions or obvious facial expressions in a vast majority of scenarios. They don't readily emote and don't display the same range of passion a tsundere will do in their standoffishness.
Yuuji is the closest character Grisaia has to a kuudere. Yumiko is a tsundere, and Michiru is a genki girl roleplaying as a tsundere.
Tsundere and kuudere really aren't closely related archetypes at all. One is characterised by outward displays of negativity, while the other is characterised by neutrality.

Well he isn't a kuudere either, just the "closest" in one particular point in his backstory, in the sense that he was so broken after his mother killed herself that he took on a doll-like personality. Oslo even treated him like an actual doll, dressing him up to look like Kazuki with no resistance.
Yuuji eventually became more of a snarker and/or "hiyakasudere" after living with Asako.

Dandere's are shy and flighty, prone to being easily embarrassed and made to blush. Yuuji was mostly despondent at this point, and was only slightly more forthcoming with his emotions when he became a mercenary under Oslo.

That just sounds like what "Danmari" means, which is where Dandere comes from.

TVTropes says that Yuuji changes a lot by the time of the Meikyuu After Stories, but I haven't read them.
