Nah, it was Byakuya. You didn't really have a feel for the hierarchy of the power levels until the end of the arc, he could've just been the oldest and wisest captain, not necessarily the strongest.
Byakuya was Ichigo's main enemy in the arc, but Yamamoto as the leader of the Shinigami was technically the main antagonist. Not that this discussion matter since Aizen was the true villain, but well.
No, not even technically. He was just some guy, and Ichigo fought other guys in his way, all with their own motivations. Among all of the fighters in SS, was there anyone beside Byakuya that actually believed in it?
Main villain =/= main rival like I said above. He had no connection to Ichigo, but since he lead the Gotei 13 that made him the closest thing to a main villain of sorts before the truth about Aizen is revealed.
It's like in Akame ga Kill where the most active villain is Esdeath but the true main antagonist is the minister, who barely interacts with the protagonist in the story.

Even in the arc C46 was named as the chief responsibility. That's what multiple captains rebelled against too, not Yamamoto. And it was plainly stated by Ichigo that he fights the rules. That was THE villain of the arc, for everyone who didn't obey.
