When Nyaan tried to make Gyoza so they could all eat as friends together Machu didn't show. At this point Dhuji tells her that she's fine the way she is which probably means something to Nyaan. Nyaan knew Machu was there because she found the apple. Nyaan was trying to get closer to her friends and understand them especially since Machu kept going on about the Kirakira and once she finally understands what that's like Machu chimps out at her. Ever since then Machu has been demonstrating to Nyaan that all she cares about is Kirakiraing with Shuji. On top of that at the shrine instead of reconnecting, Machu comes up with this crazy plan instead of telling Shuji and figuring something out together.
Between then an the ClanBat Marco gets arrested and Nyaan's house raided, at this point she already lost her home and one of her friends. Then she had go on to face the monstrosity that was Bask's AC unit with no weapons, no wonder she asks shuji not to leave her.
Whether romantic or not, at that point Shuji is all that Nyaan has left, no wonder she begs him to run away with her and he was about to until the Gundam started to Zekenova.

So when Kycilia asked her if she had anyone Nyaan answered no because from her PoV she literally had no one left.
Machu, through her actions had shown that she didn't care about Nyaan (therefore not friend) and Shuji was gone.
