It's worse than Bye Bye, Earth.
Quite a few LN adaptations have done this, where the first book (which is usually initially done as a standalone) is adapted last to have a satisfying conclusion. Haruhi is the first one that comes to mind. Usually it's done when they don't intend to make a 2nd season.
Taking in count the only complain people have about it is that it doesn't make sense, and every new episode develop the show perfectly, sure. Show always made sense though, only real complain you could have about it is the lack of worldbuilding but the second arc gave a good insight on that so, I would complain about a couple of things more but I'm not spoonfeeding "people".

I like how they include so much psychological analysis to the story and how spot on it is, really liked the explanation of Sozon on the amicus. Now what I didn't like was making a great character like Sozon end like that ;_;

Because if not, it's extra fucked up that he was willing to use Echika as bait
To me it seems Harold has an obsession to catch these culprits, more than what he want to protect Echika, but I wouldn't be surprised if they tampered with his memories a little. If you ask me the protagonist of the show is Harold and how he is shaping out to be the first actual sentient robot.
